Where are the best places to go in Borneo Malaysia for beautiful beaches, snorkeling, and site seeing?Sarawak and Sabah. Maybe even Brunei? Good snorkeling is definetly important. Also, I know that the 'rainy season' is rather unique and unpredictable. Is January an Ok time to travel through the area?

Find it when you get there and organize then. You will pay more for having these little trips organized for you overseas. For things like snorkelling you want to chose a day when the water visibility would be good (clear sunny days with calm seas). If you are going to somewhere like Hawaii there will be a big choice of operators for these kind of trips.
SNorkeling in Puerto Vallarta is very good. But yes, You have to move a bit from the populated beaches. Best areas are the beaches south to Puerto Vallarta. In conchas chinas, 5 minutes to get there you may begin. Better are the beaches at Las Animas, Quimixto and Yelapa. Another nice area is at Mismaloya at the arcos, the big rocks in the ocean. Mostly organized by tours, but You can also get there on your own way. It is not very far, within half an our or one our You get everywhere. Best option for You is to go to the end of the malecon to the pier, where You find an office where You may book tours ( expensive ) or just a water taxi to the desired places.
Find a bit more information on the map and the beach site of the mentioned internet site. On the beach site You find the most important beaches, the relevant for snorkeling are south to Puerto Vallarta.
Your best snorkeling is definately the Keys. There are tons of places you can go down there. So rent a car for the day and head south.
If you really want to treat yourself, and make it a memorable event, go to Key West, and take a boat to the Dry Tortugas. The boat trip, breakfast, lunch, and use of all the snorkel gear is included in a flat fee of about $125 per person. A little pricey, but an awesome experience.

Definitely try snorkeling Molokini. A chartered boat will take you out to the crater. More experienced snorkelers/scuba divers can go on the outer side (current is stronger, sea life is different from the sheltered area so you'll see dolphins and honu on the outer wall).
Big beach (Makena) supposedly has good snorkeling too.. but my brother in law's friend caught a shark there.. so now I feel kinda sketchy about going out too far, haha.
Kapalua (around Ka'anapali, Lahaina area) near Black Rock is a good snorkel spot too. Early morning, and in the winter is when the water has the best visibility. Even if you just go swimming out and about at Ka'anapali around all the hotels you'll see fish in the water not that far out. =)
I think u should try Sipadan Island..hehehe..it's world class divespot! Beautiful turqoise ocean… white sandy beaches. The "scene" where you normally get from photos.
And i personally like..Pulau Mamotik..something like that. We travel there by speedboat and it's awesome! Beautifully fishes.. clear blue waters… Amazing.
My friends like Pulau Manukan also.. But i personally don't fancy that place as much.
We also have Pulau Gayana…uhm… well, went there for some "Environmental Awareness Programme about Aquatic lives"..i went kayakking there. Lol
Just to update you, my mom told me that Sabah is having heavy rains now. Maybe due to monsoon season,so it's gonna be abit wet. Maybe Middle of January to February would be alright. I'm not sure.. I forgot my geography d.

One good reason you should book ship excursion is if they are late the ship will wait for you. If you book on your own and your delayed, you have a problem. I just thought I would mention this.
